Let me make sure we are all on the same page on your hardware and software configuration.

First the hardware:

+ You have a first USB adapter that comes up as Com 3.  Connected to that adapter are controllers 3 - 8.
+ You have a second USB adapter that comes up as Com 4.  Connected to that adapter are controllers 9 - 12.

Now for software:

+ In Sequence Editor, for each channel that is on controllers 3 - 8, in the channel settings (or channel configuration) box you have the network set for "Regular", the correct unit ID and circuit.

+ In Sequence Editor, for each channel that is on controllers 9 - 12, in the channel settings (or channel configuration) box you have the network set for "Aux A", the correct unit ID and circuit.

+ In the Network Configuration (under Menu > Edit > Preferences), you have the Regular network set for port Com 3, and the network Aux A set for port Com 4.  Note that in my opinion, it is easier when using multiple networks to have the advanced network configuration rather than the simple mode.

+ In the Hardware utility, if you select Comm port 3, and refresh your network, you see controllers 03 - 08, and you can control them.

+ In the Hardware utility, if you select Comm port 4, and refresh your network, you see controllers 09 - 12, and you can control them.

+ You do not have the hardware utility open at the same time that you are trying to control the lights using the Sequence Editor.

Unless I miss my guess, at one of those listed items above, you slapped your forehead while commenting (in your best Homer Simpson voice) Doh!

In the LOR Hardware application, isnt there a question about using this comm port to control your shows, which pops up when you change ports?  What happens if you say Yes to the wrong port?  Just hoping this has something to do with your problem......
