How large of files, and how much are you copying?  I don't do any sequencing in SE anymore (everything is intensity files from SuperStar now), but before intensity files, I would copy the entirety of every SuperStar export and paste it into a differently formatted sequence.  That was a little under 5,000 channels - mostly RGB.  Took a while, but it always worked.  Have not done that since moving over to intensity files however.

200mb in size, possibly over 5k RGB channels

How much RAM in the PC?  That is FAR larger than anything I've copied and pasted.

Make sure undo is off before copying that much at a time.

how do you do that?  I got around it by copying sequence A and then closing it out, opened sequence B and pasted.

Goto edit/undo settings. Uncheck the box.

That is the first thing I do anymore. Stops a lot of crashes.
